You didn't mention which platform, so I'll cover a solution I know of...

This requires a Mac, the Cornell version of CU-SeeMe, and GeekTalk
(http://www.spiderisland.com/~chris/geektalk/). Using GeekTalk, you can
record the chat window to a log via the GeekTalk Preferences. You can even
number each line.
